I would take the stl file into whatever cad program you use and do it there.

I'm trying to print with 2 different colors, but I must manually switch the colors. Any suggestions?

If you are switching manually, this file is probably not going to work very well for you.
You could extrude the text enough to be proud of the rest of the object but I'm not sure that is the look you are going for.
